In order to stop the roof rack knobs from free-spinning so that you can adjust the roof rack, you will want to install new lock cores or use the Thule Replacement Lock Plug # 853-6395 that you referenced. I spoke with my contact at Thule and he confirmed that using the plug or installing new cores will allow you to adjust the knob for your roof rack.

Roof racks and roof rack mounted accessories tend to be pretty noisy. Especially when you throw a sunroof into the mix. If the noise is the worst with the sunroof open then you will most likely have to close it.
What you can try is repositioning the cargo box so that maybe the wind will hit it differently to see if the noise gets reduced. You will want the Yakima roof rack on your 2016 Toyota Avalon as level as possible, but due to the different strength points on a roof and the differing heights of the towers it isn't uncommon for crossbars to be a little out of level with each other. They shouldn't be so far out of level that is causes issues with accessories fitting though, which is the main concern.
